The only thing the DNA would show is wether the two skeletons were related to each other. As DNAgenie has said, we have no mtDNA to compare with in this case.

If DNA tests can confirm that the two skeletons are related, that might clinch it.  Two young brothers vanish in the Tower, and then the skeletons of two small children turn up in that same Tower?  You don't need to be Sherlock Holmes to figure this one out.
